I don't understand it I looked at my team from the league again this morning and he was in last weeks team and got 12 points, although when I went to manage my team he wasn't and I had to select him again.

Are you sure he was in last week, I looked at your team and he was on the bench. Got to confirm your team. Sometimes you have to re-do your Capt first. Then confirm team.

When I looked Sunday night he was on the bench and I had 25 points in total, this morning he was in the team and I had 39 points.

When a sub gets used (because one of your on-pitch players didn't play at all) then he's moved off the bench into your team (replacing the non-player) for the final score tally (usually several hours after the last match of the Gameweek). ( in 'Points'.)

i.e. subs' points aren't included in your score until the final tally - in 'Points'.

When you subsequently go to 'Pick Team' your original selection (the non-player will be back on the pitch and the sub that replaced him will be back on the bench) will be what shows. ..... (I think).

Thanks Admin, I think I recall before selecting my team it had said that it had 'auto subbed' a player but confused me by reverting to the original line up.
